Does anybody know the operation/program for the battery separator most of us have on our boats?

I have a 2004 Intrigue. 

It appears that when my house battery drains, it takes power from my port engine battery, killing both. 

With the boost switch I've never been stranded.

I am diagnosing some other, related, problems so it would be helpful to know how this separator is supposed to work.

The BOOS SELENOID is what links the 2 battery together
when the boost switch is activated at the helm. It should only
work when the switch is pressed, as it is a momentary
switch.

The BATTERY SEPARATOR is what charges the houses
battery when the engine is running. Here’s how it works.
When the alternator on the engine works, it sends a charge
to the engine battery first via the separator. When the
separator senses that the engine battery is fully charged,
13.5 volts, it then engages and joins the 2 battery together
to provide charging to the house battery.

I have on 08 Intrigue and the engines do not charge the house battery bank.

My house system only charges when on shore power or generator power and the battery charger switch is on. 

I was losing power to my port side battery last season as well and I upgraded to TWO 6 volt batteries for my house bank.  The extra capacity on my house system has kept my port engine battery from dying this season.

Also, on longer trips away from the slip, I use my genny a little more to make sure the house system is charged.

My 06 Monticello was wired wrong from the factory. With help from
Doral tech understanding how the separator worked and the use of
the wiring schematic from the owners manual, all was fixed and work
accord to the way it was designed. That said, the house batterey will
not be charged until the engine battery is fully charged. if the engine
battery cannot be fully charged, the house battery will not get a
charge.

I wonder if mine is wired incorrectly too..  Hmm

The dealer told me "that's how Doral does it".

Guess I'll investigate more.
