I'm not sure how similar our boats are, but I have a 2000 3750 aft cabin. I too get water in my aft bilge - not much, but just enough to annoy the heck out of me. I checked the rudder seals, shaft logs etc. etc. Nothing. Then I decided to check my hot water heater. Found my cold water inlet fitting was loose and was dripping some. Fixed that and still had the water.
I was winterizing my hot water heater two weeks ago and had the aft wall hatch open. It was pouring rain outside. While I was in there, I kept getting dripped on. It was coming from the joint between my swim platform and the transom wall. Mine is a pretty wide gap filled with what looks like silicon caulking. Well, there wasn't a good seal along the entire surface, there were some small "splits" in the caulk. I filled them in with new caulk and haven't seen a drop since.
